why do ships still travel on the surface

A ship is not a independent unit - it is part of a worldwide infrastructure of load terminals ship repair facilities, harbor installations, -

So if you would build a cargo submarine to avoid waves and take advantage of the lower drag below the waves the complication of load / unload operations would eat up the gain of submarine travel.

So although submarine travel is better - cargo ships will stay surface vessels.

But we might consider a submarine design for watercrafts that do not rely much on existing harbor infrastructure - yachts for example.
